What app? Did you cd to the program directory before trying to run it? (Hint: you should.) Have you checked the AppDB to see if whatever app you are trying to run is known to work or not? The WINE version is very very old as the edubuntu does not have the sources for the new one. But my friend tried it with the same wine and the same exe. And yes I used cd to go to the file.
