You should be able to install whatever application you're installing by running it with Wine. From there, you can look up "$HOME/.wine/drive_c/Program files" and copy the software you installed to other prefixes. Unless it's something that highly depends on the registry, like a lot of Microsoft products, this will probably work just fine.
