There has been tons of mouse problems since 1.3.15 when they started the overhaul... many fixed, many new... still lotsa problems today. On the Mac OS X side of things there are still many games unplayable with any recent version of Wine because of the mouse changes, I'm not sure about Linux as much. Right now its best to let the Devs work it out I think.
