I don't know if it uses the Source engine or anything related to it, but Star Wars Galaxies does this to me now as well and did not used to (current wine 1.1.3). I don't have a fix, but a work around is to run the game on one desktop and everything else on another desktop, then switch desktops rather than tabbing out.
