The drive mapping problem is a known bug: http://bugs.winehq.org/show_bug.cgi?id=14730 For adding applications, I never noticed this before, but it appears that you have to customize at least one setting for the app for Wine to remember it. I don't know if that should be considered a bug or not; there's really no point in adding apps in the first place if you don't need to customize their settings in winecfg.
