What happens is probably due to a change in the screen resolution. By changing to a smaller screen res the icons will compact themselves. If you have too many icons they will all go below the "Applications", "Locations" and "System" menus. The solution? Don't run them fullscreen OR change the resolution to something suitable OR (my favourite) run those apps on another X Server.

I may be wrong, though, but my experience tells me that I probably am not.

P.S: This has nothing to do with wine. To be sure about that (since I may be talking gibberish), change your screen resolution and see if it happens too.
