Basically don't run on FAT. Issue is features in filesystem driver wine uses is not there. Even on NTFS-3g there are issues. Wine is not designed for sharing applications with windows. Wine needs to be treated as a independent system. If you don't there will be a lot worse errors than just filesystem refusal to run application.
