Ok, I made some small tests changing driver from intel to vesa. The problem actually is that I'm not able to reproduce first "bug" that I had just when I opened winecfg. I don't even know whether this is a serious issue, and how I can reproduce it. 

To compensate that, I installed wine on two other machine:
ubuntu 9.04 with ATI card
ubuntu 8.04 with nvidia card

and this proble did not occur on both machines when I run winecfg the first time..
