What would be the difference in running Windows Java in Windows Firefox or in IE6? Windows Java itself shouldn't be any different when running in either, so if it doesn't work in Windows Firefox it wouldn't run in IE6 either, right? There's probably something with Wine's compatibility with Windows Java, or the extra Windows-only library / certificate(?) your bank might be using. Still, this is a serious issue from the bank's side. Send them an email about this too, because they're pretty much denying some service on a client here. And that's not a good thing for a bank.
