Traced it to some very unhelpful behaviour in the gnome menu editor alacarte. Turns out when you delete menu shortcuts in alacarte, rather deleting files that only exist in the users home directory, it marks them as deleted in a file under ~/.config/. Problem with this is, that there is no clear method to undo this besides hand editing the file. And also it doesn't let you know that this is what happened. Had to spend a while stepping through python files with the pdb module to determine that this was what was happening. -- Darragh "Nothing is foolproof to a sufficiently talented fool."
