I bet you used ies4linux, right?
In that case, you need to do something like
  WINEPREFIX=$HOME/.ies4linux/ie6 wineserver -k
to shut wineserver down cleanly.

We don't support ies4linux (too many native overrides) here, sorry...
you might try asking the ies4linux folks.
