We can only help if you give information on what exactly you are running. What wine version are you using. What errors you get in the console when you execute your app. Also have you checked http://appdb.winehq.org/ for your app.

This may be that you need to use some native dlls or quite possibly the app you are running does not yet run with wine. However without any details we can not help.
