What do you want to install? wine itself or a windows app?

Windows apps are installed in your .wine directory which resides
in /home/your_username - so that won't be a problem ;-)

Wine itself isn't that big - only perhaps 30 MB - so that shouldn't be
a problem, too. So you can install it to your system partition. In any
case you shouldn't compile wine yourself - just get a recent package
from winehq.org.
