Try opening an xterm and try

1. winecfg 
& autodetect your drives

2. winefile 
and see do you find them

3. wine notepad.exe 
should get you a windows like notepad. 

4. wine <your program installed under ~/.wine/drive_c/>

Let us know number by number what you get.
