As far as I know, the only difference that should affect this is that
from the command line you can control the working directory and
whether the command line contains the full path.

Most programs I've tried prefer to be called from the path where they
reside. I've also heard that a few will only work if they are invoked
with the full path. So try changing to the directory where the exe is
and doing this:

wine c:\\path\\to\\program.exe
