I think the thing to do is run winecfg, look at the "Windows Version" pulldown list, and change it from "Automatically detect" to "Windows 2000" or whatever you need. I suspect that'll change the windows directory name appropriately. If you can run the app ok, but it has strange problems you can track down to one system library or another in Wine, you canuse the "Libraries" tab in winecfg to tell wine to use the native (Windows) version of that library. We can help you with that when the time comes.
