Well, as long as you don't expect the moon, it works.
I've just written a hello world console app that writes its arguments to stdout and it worked.
Now, command.exe is a rather special console application so I wouldn't be surprised if it didn't work too well.

If it is a purely command line application, that is, it only outputs plain text, then plain old Wine is fine. I have been running Xilinx command line tools under Wine for years that way.
