I've tried switching back and forth between native and builtin for both ntdll cfgmgr32. Should I look at just blowing away the installation, or is there something else I should be looking at?

I doubt this is a problem with wineboot itself. It is more likely to be a problem with one of programs it run. Can you try "wine --debugmsg +wineboot" and post the lines right before the errors you report? This will let us know which programs cause this problem, and thus investigate it further.
