Who said it to you that with Wine reinstalling you need to reinstall all the games and the applications? :) 
Just save your default prefix (if all your games is there), easy way to do it - rename it. And with the home/username/.wine - default prefix, when Wine will be reinstalled, just replace your home/username/.wine with that saved (remove the new one default prefix and rename old one to its usual name). 
No matter which version of Wine you'll have after (in usr/bin(libs) directories), it doesn't affect on prefixes.
