The middle mouse button will never work under Agent, of course.
I hope you did not mean that :-)
To paste into FreeAgent, I use the edit menu, although
Ctrl V or Shift Inser work too.
I can also copy to/from Konsole.

As of the Wine version, I don't use releases, I checked again
with current Cvs and I see no such problem.
Either it comes from the specific Wine version (I don't think so
because I don't remember a fix for clipboard in the past weeks)
or the Windows software is different (I use FreeAgent 1.11). That's
very unlikely to be the reason too.
Or it's the way you use Wine; do you start the app with 
-managed command line flag ?

I copy the links in Mozilla although this is a royal pain :-/
It's theoretically possible to launch an *nix app from Agent
but I have already overflowed my counter of 'post it again, Sam'
for this stuff so please read Google.

I have no idea anyway, I use Eudora under Wine.
