I think I found the problem. It is the spumux process that is messing it up. 
Here is the changes I made to the vdrburn.sh script. I basically removed 
invoking the spumux program, and let mplex write the .mpg file directly. PS: 
I am not using TCMPLEX, so I only made change to the one using mplex.
