config.php:

$default_folder_prefix = '';
$optional_delimiter    = 'detect';

does that help?

Since installation in 2009 we've had no problems at all, our (about 400) users
have crated lots of folders & subfolders - so I'm wondering what could have
caused this recursive folder creation.

And how we can get rid of it (preferentially without asking the user to do
something).

Nino
