I don't use the filter plugin shipped with SquirrelMail myself, so I can't
really tell, but if it's a one time split you want to do you could just as
easily do it using the search function.

Looking at the code, there is a setting for the filters plugin at its
option page to choose between "All messages" and "Only unread messages".
Did you try it?
