We are in roughly that same situation - 2008 schema on top of a 2003 domain, with Squid using Winbind for NTLM auth.

The 2008 schema additions didn't affect Squid's authentication at all here.

We run 2.7 (backports) on Debian Lenny, and 3.1 on Debian Squeeze.

Winbind is 3.4.8 (backports) on Debian Lenny, and 3.5.5 on Debian Squeeze.
