I adjusted skype settings accoırding to the skype and there is nothing seems to be wrong with the cache.log. But the problem persists.
As I see from the port monitor of my own computer, skype can only connect through 443 and 80 ports.
Your squid has configured limits on the use of CONNECT requests. Skype
uses these requests through an HTTP proxy. You need to enable unlimited
access to CONNECT for the skype machines.

The bandwidth controls you have in squid are the cause of the patchy
sound, skype does its own thing with sound compression and does not like
being limited. You will need to bypass the bandwidth sharing policy or
increase the per-user rates to get great sound on skype through the proxy.
Again yes, welcome to skype.
Your users might complain about the patchy sound when everyone is
online, but what happens when they are hit with the huge bill...

The reason I am intercepting the usual ports other than 80 and 443 is that I am using the squid server in a membership system. People only who has a membership of internet connection should be able to access the internet. So I have to do it through squid. I am adding MAC addresses to squid to check if the client is a member or not. And also squid helps me caching & dividing the bandwitdh to make equal access to all clients. This is the origin of the problem.
I welcome new opinions on this subject.

check squid's cache log what is says. Did you configure skype to use proxy,
didn't you?
And my iptables settings are as below:
that has nothing to do with iptables, unless you are trying to intercept
protocols other than HTTP, which usually won't work with proxy.
