Use of "A" and "B" would tend to indicate that "B" is a package with a different name, SRPM, etc. from package "A". However, it's also possible you meant that "B" is a newer version of package "A" (which is confusing). Which did you mean? If upgrading package A version 1 to version 2 deletes a user, the most likely culprit is that the %preun or %postun scriptlet is poorly written so as to fail to take into account the $1 parameter during an upgrade.
