Did you actually try to unmute all channels and play with the volume controls? The Line-In on my Audigy2 works just fine, but i'm using ALSA as a sound driver. I connected my TV-tuner card to an internal connector on the Audigy2 (one that looks like a CD audio connector). That one too works as well as the external Line-In.
