This is what I did boot from the CD and type linux rescue fsck /dev/hda1 fsck /dev/hda2
It said clean, but did really seem like it checked anything.
Any ideas?

Your hard disk is probably developing bad clusters that prevent some directory from being read. It is likely to get worse: replace the drive.
