One or more fonts are doing something strange (in ttmkfdir's eyes
anyway). I would try:

 ttmkfdir -m 100 > fonts.dir

If that doesn't work, try only a few fonts at a time, to isolate which
one(s) are trouble makers.

As I understand it, if your fonts are in /usr/share/fonts/ somewhere,
then this is enough to take care of the Xft configuration (quite
different from 7.x).
