kernels are installed in the wrong place rather that the proper partion

Grub doesn't "detect" kernels installed as far as I know, it just uses
the grub.conf to boot things.
The grub.conf is a text file, open it and see if it's there and if not
you can just add it yourself.
Yes, this SHOULD be automatic.
Are you sure you did an install and not an update?
