It is absolutely fine to manually edit /etc/sysconfig/iptables file and just restart the iptables service. Rules added in /etc/sysconfig/iptables are saved and applied everytime your system or iptables service is restared.

Rules added using the iptables command are are stored in memory. If the system is restarted before saving the iptables rule set, all rules will be lost.
