Hmmm...

This sounds similar to an issue we had with older mdadm - v3.3 or v3.4.
But that's long fixed. (On reboot, one two-disk mirror would become two
one-disk mirrors!)

My only guess is that the upgrade is then causing an unclean shutdown,
which is making the system think the two drives aren't properly mirrored
at boot.
