Both with PulseAudio packaged in Ubuntu 15.10 x64 and compiled from source (in my case last commit 733e4bc on 26.05.15), both behave the same. However, LFE works perfectly in 4.1 and 5.1 modes, so I'm using 4.1 as workaround. I do not have separate controls in alsamixer for other that PCM, Line and Mic (I did screencast that shows this).
