This really smells as if one of your card's lowe-level mixer controls
are mislabelled. i.e. PA chooses to control "Master" and the effect of
that control is actually not the effect that is expected from
"Master".

Please run a low-level volume control tool such as "alsamixer -c0" and
try to figure out which control PA changes that actually has no effect
on the volume you hear. Then, please file a a bug against your audio
driver and ask them to fix the routing or labelling of this mixer
control.
