Typically, just after I posted the question I found the answer !! One of the commands prior to the STORE was an EXAMINE, which sets the mailbox to Read-Only. Although the Exchange server was telling me the FLAGS had been applied, it was lying. Once I issued a SELECT to return to Read-Write mode, the FLAGS could then be properly applied.
