I don't know what version you are using or what plugin you are using, there are more then one plugin :) To be clear: I am using Eclipse 3.1 with PHPEclipse 1.1.8 and that is working very well. It does auto complete classes and functions written by my self etc. I tried some other PHP plugin for Eclipse, and that one behavied like you describe, therefore my change to SourceForge PHP Eclipse Plugin.
