You can do php_admin_value in a <directory> directive, so if the
cgi scripts reside in /var/www/cgi-scripts/ you can have

<directory /var/www/cgi-scripts/>
  php_admin_value ....
</directory>

Also if you have .htaccess enabled you can put that there as well.

I may not be 100% on this but it is close.
