Sounds like the problem we had.  A couple of things to check:

1)  When you installed 5.3.6 did you make sure to select under "script executable" the option to register *.php with this application?
2)  After installation we had to manually register c:\windows.0\system32\inetsrv\fcgiext.dll in IIS and associate it with the *.php extension.
