Two suggestions; Can you first convert to grayscale, make it sepia then convert back to RGB when finished? Second, have you tried not desaturating first, but using your Hue/Saturation tool, selecting colorize then using your Hue slider selecting the level of Sepia and then use the Sat bar to give it a low level of saturation? See if keeping Sat levels below 50 make any difference.
