Kernel Module Woes

All,

Ok. So I've successfully compiled a kernel without any errors into .rpm
format. When I install the kernel I have no errors. However, when I type
mkinitrd I get the following:

Cannot determine dependencies of module adpahci. Is modules.dep up to date?

I ensured that the module was in the right place by going to
/lib/modules/$kernelver/kernel/drivers/scsi. So seeing that I run depmod
to update the dependencies database which as I understand should update
modules.dep. When I run mkinitrd I get that error again. If I reboot the
kernel stops working and says it can't find the drives (this is for RAID
1 that I mentioned a few days back). What am I missing? Can anyone point
me into the right direction? Am I missing a step? After you compile a
kernel what do you have to do to ensure your custom modules work? Thanks
