You need your iptables source tree, not the kernel netfilter.
Install it from your distro repository or:
1) download sources from netfilter.org
2) untar them
3) use that directory as your iptables-src.
4) apply your pom needed patches
5) make your kernel
6) make your iptables
7) uninstall your iptables-xxxx package
8) install your compiled iptables
Surely you need some "substeps".

But when I tried to run ./runme extra , it said " Your iptables version is
unknown for patch-o-matic at ./runme line 214"
