The lirc config file is loaded before playback is started, at that point MPlayer does not yet know the protocol. MPlayer then later loads the dvdnav options and sets the lirc config file to the new value, both that is pointless since MPlayer by then already opened the other one, and it does not even try to re-read it. It might be possible to fix this by making MPlayer re-read the lirc config file when it detects the option was changed, but I don't know for sure and don't have time to try to implement it.
