In /linux/Makefile I see references made to ./scripts/kconfig/conf
but when I take a look at the files inside ./scripts/kconfig/ I don't find any conf file instead conf.c
Am I missing some things?

No. You must use a Linux configuration of the tools, that's mips-linux.

I've never use Cygwin myself. The reports I've received are a mixed bag ranging from extremly bad to very good.
