The message-id is used for detecting duplicates.

You did not state what version of Perl you have, but if you install
the Digest::MD5 module, the dups should be avoided since MHonArc
will use it to compute a hash of the header if no message-id is
present, and then use that hash when checking if the message is
every processed again.
