I've got a VIA-EPIA-EK8000EG with a W83697HG as well and didn't have any wrong readings with fan_input (2.6.25.3 kernel). By the way: I noticed that you are using the w83627hf_wdt in your kernel-config. Did you already test the watchdog? On my board the w83627hf_wdt loads correctly but does not work.
