For windows, I would say the best thing to use is a program called WinSCP. It is reasonably accessible with jaws and easy to learn and use. For linux, all you have to do is use the scp command that comes with pretty much any distro. Just remember to put a : between the host at username you want to transfer to and where exactly you want it to go. for example, scp -r some folder and all it's contents user at host:wherever.
