Ok, from looking at the Microsoft docs (http://download.microsoft.com/download/9/c/5/9c5b2167-8017-4bae-9fde-d599bac8184a/BIOS_PCIe_HotPlug.doc) I suspect this is the wrong way to go - they make it sound like native PCIe hotplug is only supported in Vista and later, so we probably ought to be doing something with ACPI instead.
