LTC->MTC is not yet supported by A3, because A3's MTC generator still needs some work for proper vari-speed support [2]. But in order to achieve exact sample-sync, the port latencies of the physical jack-ports must be set correctly (using jackd's -I -O options). The actual roundtrip latency depends on many factors. The only way to learn the value is to measure it. To do so, there's jack_delay [3] by Fons Adriaensen; a variant of it (jack_iodelay) comes with jackd itself.
