I'd suggest to try a better performing real-time kernel. Especially on notebooks/netbooks the Ubuntu -rt kernel of 10.04 performs poorly. I can recommend the real-time kernels from Tango Studio: http://tangostudio.tuxfamily.org/

Try lowering JACK's prio to around 70. 89 is too high, this means JACK's watchdog thread runs prio 99 and that way it might get in the way of other processes. And could you also post the contents of your /etc/security/limits.d/audio.conf file?
