Hi,
  The ladspa SDK [http://www.ladspa.org/ladspa_sdk/overview.html] contains a program called applyplugin, which is (from the site) "A simple host program (`applyplugin') which allows a chain of plugins to modify a Wave file. This host may be used as the basis for further development." This may be something like what you're looking for.
